Okay, I think I finally devised a way to hammer out the issues surrounding Tsuuki's whereabouts in the centuries following the Miasma event. It's broken down into three parts: flavor, tl;dr, and meta notes explaining some key points.
FLAVOR
As humans age, their hearing typically declines--but for the Koumori Sage known as Tsuuki, it only advanced to extraordinary levels. His ability to perceive vibrations went beyond sound, chakra, and all range of energy waves; he began to hear whispers of the dead, echoes from the future, and most captivating to him of all, voices from the stars. He became obsessed with journeying into space, employing the expertise of the Hantaa clan to construct a vessel based on otherwordly guidance that only he could hear.
For the finishing touch, an assembly of fuuinjutsu experts including his daughter Momona combined their abilties to transfer the Rokubi from Tsuuki into the vessel, veritably transforming it into a living spaceship of unprecedented abilities. Tsuuki, his twin daughters, and a group of Koumori then embarked with him on his quest to follow the beckoning from the cosmos. They were not heard from again for over 1500 years.
Unbeknownst to those still on Earth, the guidance came from a team of interstellar scientists that were observing the abilities of Earthlings--specifically, shinobi--to control and manipulate reality through chakra. They saw in Tsuuki an opportunity to bring such a manipulator to them, thereby avoiding the risks of encountering the world filled with dangerous warriors. The crew were welcomed and accommodated warmly in exchange for demonstrations of their abilities, but soon the mere observations became experiments, and then tragedy.
Only Tsuuki and his daughters were strong enough to withstand these experiments, and through them became forever changed. They each gained incredible new abilities as desired by their now captors, but with this also came the curse of hunger, insanity, and impermenance.
Momona gained full manipulation of her own body and whatever she touches, but endlessly hungers for living tissue to sustain herself. Koromi gained intrusive manipulation of the minds of others, but through this has lost her own mind. Tsuuki is now practically unrestrained by concepts of "space," and yet also struggles to remain bonded to it, essentially becoming an apparition.

The Koumoris eventually turned on their captors and escaped, and for a millennium have traversed the cosmos, spurred by the double-edged sword of their newfound existence and ageless through their unique powers. Their wandering now converges each of them on their homeworld of Earth, where they are about to make their monumental return...
TL;DR

META NOTES
• While their new abilities are nearly unstoppable by average humans, other shinobi are capable of resisting through their own abilities
• The three still possess chakra, however now use and replenish energy unique to their ability
• Momona's matter manipulation is essentially fuuinjutsu and medical arts. She is capable of altering herself in nearly endless ways, and can also do so with whatever she touches (limited to solids and liquids; not gas or pure energy). She is driven on hunger for living entities, consuming which serve her as fuel. Her constant replenishing of her cells through this keeps her youthful and nearly impervious to fatal harm.
• Koromi's mind manipulation is advanced genjutsu and puppetry. She can enter the minds of others and influence them through illusion and possession. She regains power by siphoning psionic energy from sleeping, unconscious, or comatose victims, but this also further fragments her already warped brain. She lives on by transferring her consciousness from host to host (requires a complicated ritual to do so).
• Tsuuki's transcendence over spatial concepts is basically summoning, in the way of bridging two worlds separated by distance and even reality. He can exist almost anywhere and travel instantaneously, and create portals through which others may do so as well (for instance, creatures from other planets). However, this ability is also steadily detaching him from reality, and currently he exists in a near-incorporeal form that is in many ways unable to interact with the physical world. He does not age, and draws power from space itself.
• The fate of the Rokubi ship is flexible: it could have been destroyed by the miasma event, confiscated by the alien observers, or will be sapped of its power and forever disabled upon return to the Earth.
• Tsuuki is the first to reappear back on Earth, seeking his old friend Raika to warn her of his daughters who would soon arrive too. Because of Momona's transformation and Koromi's transference they will not be easy to find or identify, but Tsuuki is certain they will begin to prey on the weak humans of the modern world.
